چکیده

We consider the problem of inferring the probability distribution of flux configurations in metabolic network models from empirical flux data. For the simple case in which experimental averages are to be retrieved, data are described by a Boltzmann-like distribution (∝ e ) where F is a linear combination of fluxes and the ‘temperature’ parameter T ≥ 0 allows for fluctuations. The zero-temperature limit corresponds to a Flux Balance Analysis scenario, where an objective function (F ) is maximized. As a test, we have inverse modeled, by means of Boltzmann learning, the catabolic core of Escherichia coli in glucose-limited aerobic stationary growth conditions. Empirical means are best reproduced when F is a simple combination of biomass production and glucose uptake and the temperature is finite, implying the presence of fluctuations. The scheme presented here has the potential to deliver new quantitative insight on cellular metabolism. Our implementation is however computationally intensive, and highlights the major role that effective algorithms to sample the high-dimensional solution space of metabolic networks can play in this field.

Dynamics modeling and stable gait planning of a quadruped robot in walking over uneven terrains

Quadruped robots have unique capabilities for motion over uneven natural environments. This article presents a stable gait for a quadruped robot in such motions and discusses the inverse-dynamics control scheme to follow the planned gait. First, an explicit dynamics model will be developed using a novel constraint elimination method for an 18-DOF quadruped robot. Thereafter, an inverse-dynamics...

Basic concepts and principles of stoichiometric modeling of metabolic networks.

Metabolic networks supply the energy and building blocks for cell growth and maintenance. Cells continuously rewire their metabolic networks in response to changes in environmental conditions to sustain fitness. Studies of the systemic properties of metabolic networks give insight into metabolic plasticity and robustness, and the ability of organisms to cope with different environments. Constra...

Analysis of Biological Networks: Constraint-Based Modeling of Metabolic Networks

In silico analysis of metabolic networks has gained significant attention in recent years. We describe here a common approach called constraint based modeling (CBM), which models achievable physiological metabolic states of the cell for unicellular organisms (microorganisms). Currently, CBM is the only approach that enables genome-scale description of metabolic processes. This review is based m...

ESTIMATION OF INVERSE DYNAMIC BEHAVIOR OF MR DAMPERS USING ARTIFICIAL AND FUZZY-BASED NEURAL NETWORKS

In this paper the performance of Artificial Neural Networks (ANNs) and Adaptive Neuro- Fuzzy Inference Systems (ANFIS) in simulating the inverse dynamic behavior of Magneto- Rheological (MR) dampers is investigated. MR dampers are one of the most applicable methods in semi active control of seismic response of structures. Various mathematical models are introduced to simulate the dynamic behavi...

Constraint-based modeling method for analyzing neural connectivity

A constraint-based modeling technique is presented for analyzing neural connectivity networks. Drawing inspiration from metabolic modeling, the method considers all feasible connectivity states in a neural network based on fundamental connectivity constraints. The published connectivity network of Caenorhabditis elegans is used as an example of the method.
